Excuse my ignorance but why doesn't the rune trader carry other Minor assasin runes other than deadly arts?

Because they're sold out.

The rune trader gets his stock from players selling to him. If no one sells them, then they run out.

Refresh the rune trader window every now and then. He'll get re-stocked eventually, if you're patient.
